The two .exe file contained in the zip file are: knotsetup.exe - this will install the knot software on your computer. KNOTlayout.exe - this is a program that will allow you to view the networks created in the KNOT software in normal windows for printing or capturing. Just double click the icon, and you can load a layout file for viewing. PCKNOT software was originally designed to run under DOS. It creates its own windows and handles all of the user interactions directly. It uses and creates several different files. Although it was designed for DOS, it runs just fine under Windows 3.11, 95, 98, and 2000. There are some problems with the display in some versions of Windows XP. To work properly the directory containing the PCKNOT files must be in the PATH variable in the DOS environment variables. The installation usually takes care of this for you. New feature in version 4.3: Network similarity computations can be limited to comparing all files with the last file in the list of files. (Start the name of the desired comparison file with z to insure it will be the last in the list.) Earlier versions computed similarity for all pairs of input files which was often more than desired. Bug fixes in version 4.3: 1. The "list" proximity data file format now works with all programs. 2. The file, GRAPHICS.PRO, is included with the software. This file is not available on some later Windows systems, and the PCKNOT GUI requires it. Remaining Problem: The network display programs do not show loops (links from a node to itself). The LAYOUT command (not the GUI display) invokes a display that also does not handle directed links. The most dangerous part is that saving a network from a display can result in losing the loops and the directional information from the network file. Aside from the displays, the other PCKNOT programs handle loops properly. Just be careful if you have loops that you don't corrupt your network files (e.g., .LO files) by saving them from a display. The KNOTlayout command does not have this problem.
